Churchill wasn't part of Manitoba until 1912.
Until 1905 Churchill was part of the District of Keewatin. Between 1905 and 1912 it reverted back to the Northwest Territories. Although it was administered by the federal government, the Library and Archives Canada website (see http://www.collectionscanada.gc.ca/genealogy/022-906-e.html) says birth registrations would have been under territorial, not a federal, jurisdiction.
You can try the NWT Archives (see http://www.pwnhc.ca/programs/archive.htm) to find out where the old District of Keewatin records are stored and if any births were registered before 1912.
