Best practice regarding patronymic names

Surnames: Jonsson, Jonasson, Johansson
I need assistance in establishing the correct surname in the patronymic environment. For example:

Jonas Jonsson bn: 1811 is listed as the parent in the Birth Book for his son Johan bn: 1836. Therefore his name is Johan Jonasson.

Through the years Johan's name evolved to Jon and Jon Jonasson is listed as the parent in the Birth Book for his son Johannes bn: 1865. Is Johannes surname Johansson after his dad's given first name or is it Jonsson after his dad's nickname?

Currently I list the surnames in the family tree based on the given name at birth, attach any subsequent documents with the surnames based on nicknames and make notations that an alias has been created.

As a result Johannes Johansson is listed on the tree and that name will continue until he becomes a naturalized citizen in the U.S.

What is the best practice?
