Have you solved your Franklin Cemetery mystery? I also have a person buried there per her death certificate and the undertaker with no cemetery record. My ancestor is unrelated to yours but looking at the death record of your Hiram F. Holt it notes that he was placed in the Tomb not buried there. I suspect that his body was recovered and it being winter he was placed there until he could be buried in the Spring. Have you tried the Maine cemetery records? Taking a quick look I see he was the son of Whitman, son of Abel etc and related to the Pratt family. Those families are all buried in Franklin County Maine. Perhaps there is confusing between Franklin NH and Franklin County Maine and perhaps your Hiram buried with his family in Maine. If the body was buried and then disinterment there would be a record but not sure if he was only placed in the storageTomb and then transported for burial elsewhere. There is another possibility - in Franklin I was told by the Cemetery Assn that there was another cemetery in Franklin that was torn up when the RR came thru, no records found of most of those people. I personally believe that would have been much too early for your Hiram but the cemeteries had the same name (Village Cemetery). Just a few thoughts in case you have not solved your mystery.
