Typically, the manifest is made up well before the ship sails. Since the shipping company was responsible for bringing across people who would pass the entry tests (and had to provide free passage back to europe for those failing the entry tests), if a person was sick at the time of sailing or otherwise felt they couldn't make the trip, they cancelled and might be found on a later voyage. In that case their names were crossed off the original manifest.

In your case, it might be a clerical error that double put them on the manifest. The Ellis Island people used the manifest for their check-ins... thus redundant lines would be confusing and would/should have been lined out.
