I am currently using Brother's Keeper, but I think Family Tree Maker 2005 also has it. You can set the couple to never or not married. They'll show up together on the family group sheet, since that's how you indicate that the two of them are your parents.
This isn't all that different than dealing with divorces, widows, or such.
